    the mRNA and virus DS regions serve different functions and would be bound to different proteins.  For instance, the mRNA is not going to be used by viral RNA polymerase.

    Don't forget, among various species there are thousands of enzymes that degrade foreign DNA or RNA in defense of the cell, and they all have some specificity that may not be apparent with purified nucleic acid and enzyme.
