    If a church challenges you to choose between your principles and the church orthodoxy, I'd say the church is in deep trouble.
    What if your principles are that of white racial supremacy?  The Southern Baptist Convention spent a couple of decades trying to purge the KKK from its ranks, with considerable success.  Perhaps some Kluxers were uncomfortable in the ranks -- that was not the problem of the church but of the congregant.  

    For that matter, the congregations who seceded from The Episcopal Church over female and gay clergy were at odds with their church.  Was it a problem of the church, or of the people who left?
