    Wikipedia says it is a misconception that the First Council of Nicaea, year 325, settled the canon of the New Testament. That had already been done and it seems very unclear when and how. Certainly there are New Testament Apocrypha that did not get accepted into the New Testament.
    Of course you can ask fundies about the Gospels of Thomas and Philip. You can also raise questions about the Old Testament: Septuagint vs Masoretic Text. Among the Dead Sea Scrolls have been found Hebrew texts that are closer to the Septuagint than to the Masoretic Text.
    How was the Bible revealed? Did it materialize in the arms of a street preacher standing on Main at Walker at noontime?
