    Since the authority of a territorial legislature to define its own laws prior to statehood(and the leeway it had in determining the conditions for statehood) were pretty much the issue of the 1850s. Given that the South demanded a Federal Slave Code for the territories in 1860(which prompted the walkout from the DNC when Douglas forces rejected it) the Mormons had a strong motive for opposing the southern maximilaist position.

    Plus with the Confederacy there would have been no railroad, since the Confederate Constitution explicitly banned internal improvements within states.
