    Her application probably went before a paper pusher who only read enough to tell that it was a conscientious objector, and went through the default process for dealing with conscientious objectors, which evidently hasn't been updated uniformly to reflect the existence of atheistic or nonreligious objectors.

    I would bet good money this gets resolved through someone higher up in the organization just throwing out the process some lackey was following and either approving the application outright or coming up with a process consistent with the individual in question being an atheist.

    It's pretty easy to see why they want to make sure these claims come from some clear set of beliefs, the process as it exists seems to do that for theists, how to do that for non theists is a much more difficult thing to come up with.
